What drives the cost?
Reseal or replace the flashing
If the step flashing is sound and only the counter flashing has pulled away, resealing it into the mortar joint is the smaller job. If the step flashing under the shingles is rusted or missing, the shingles around the chimney have to come up so new metal can go in.
Chimney size
A wide chimney has more flashing and, if it is over 30 inches wide, should have a cricket behind it to split the water. Adding one is extra work but stops the most common back-side leak.
Rot
Chimney leaks often run for months because the stain shows up far from the fireplace. Soft decking around the chimney adds cost.
Masonry

Why caulk costs more in the end
A tube of caulk is cheap, but it rarely lasts more than a season or two on brick in the Arkansas sun. A reseal of the counter flashing is the smaller job and sits at the lower end of the $450 to $1,200 range. Full replacement of step and counter flashing on all four sides takes longer and lands toward the upper end, more on a large or steep roof.
